Right click anywhere on the line that says From, Subject, etc. and click on Selection.  That should put the little box back.

 

It will take quite a while to delete that many emails.  I suggest starting from the oldest first.  Click on Date to reorder to the oldest date first.

 

Don't feel bad.  I have an email address that has 15,000+ I need to delete.
